easier input of fasta

Hi, looks useful - I want to run it on thousands of assemblies - might be useful to modify so that I can feed it a text file rather than having to put them all individually on commandline which is infeasible?

a workaround of sorts is ls *.fasta -p | grep -v / | tr '\n' '@' | xargs clermontTyping.sh --fasta but still not completely ideal because there's a limit to how many files you can pass this way
