Enharmonics E#/F or Cb/B

In the F# major scale, the F should be an E#.
And in the Gb major scale, instead of a B (H), it should be a Cb.

Is there a workaround for this behavior?

Generally it is not "wrong" from a sound perspective to notate a F3 here instead of a E#3. It's the same pitch. See Guitar Pro and MuseScore as comparison:

But generally you're right, for key signatures like this it would be better to place the note head differently. We should try to prioritize the placement according to diatonic scale.
The calculation for note lines and accidentals is a bit tricky and a rather old piece of code in alphaTab. It's fairly stupid with estimating the lines ignoring key signatures and then shifting according to the accidentals coming from key signatures.

I'd have to check if such situations can be optimized. I have added #2511 to tackle this issue.

I think there are currently no workarounds to this problem. I was hoping 3.2 {acc forceNone} could trigger the desired display, but it's not picked up for such a modification.

One advantage is that if you set the accidentals ‘correctly’, there will be fewer accidentals and the notation will be clearer.

BTW I don't know if you are familiar with this library, but it does this kind of thing really well:

Thanks for sharing. The trickiest part is handling the "accidental preferences" which can be defined for every note. Most input formats have some form of specifying overrides.
