Ensure the timer for optimizee execution is used in the new runner

This should avoid optimizees hanging for a long time when a slurm or other type of error occurs and somehow the internal state is left undefined.

The parameter 'stop_execution' is also not used in the new runner. It should stop the execution if an error is found.
