Enhancements to error handling functionality

Taken from issue #33 which has the following comment:

Possible future work:

Add some sort of error counter, so that each error message is numbered to make it easier to trace and read through
Print all the error messages to a file so that users can more easily submit this file to the dev team
The dev team is currently just me, but this functionality will be helpful for the future

In order to not get side-tracked on fixing any bugs and working on core functionality, decided to create this issue for the future. Here are the 2 suggestions as a task list:

• 1. Add an error counter so each error message printed in a chain is numbered
• 2. Print all the error messages to a file so users can more easily submit this file when reporting the issue

Making this issue a Task List so that each task could be worked on separately. A new issue could be created for each of them or just separate branches.

Adding this to Back-Burner status because it may not be relevant anymore. If the Python CLI tool isn't going to be worked on or developed more, and if a graphical tool is going to be created as a replacement, then this issue may not matter.
