Clustering is not working well for non-deposited files (with no proper SEQRES): only related chains are used for the clustering and thus if the chains are not properly clustered as a consequence the interfaces are not properly clustered either. Best fix would be to implement proper chain clustering based on alignment. Perhaps to be left to Biojava... I guess they have something like that implemented already.
