Batch run issues

1. Batch run sometimes seems to use default values for parameters, altohugh defined by user. This might be related to whether a file was loaded before batch run or if batch run is run directly after opening the software, without opening any files

2. When exporting batch files, it should also save the information on used parameters somewhere.
