Rename output name fix

Reverts #356

after all, I think the Project.rename_output() method name is the thing that is misleading.

Here's what I've done instead:

• Replaced Project.rename_output() with Project.rename_transform_with_outputs()
• Replaced Project.delete_output() with Project.delete_transform_with_outputs()
• Fully detailed the error message from rename transform with output in existing output error message #356

I guess this is a bit less confusing than the previous version, where output sometimes referred to a sole output dataset and sometimes to the whole run transform.
